Yes, the scene was set from very early on that his sessions with Melfi are aiding him in his work. In season 1 episode 4 Tony complains to her about his mother and uncle Junior. She recommends Tony read a book called "Strategies for Coping With Elder Family" and asks "would it hurt to let your mother think that she's still in charge?". Later in the episode he tells Junior to be the new boss.
